Fugnene 2.0 has been released

Fungene 2.0 is a complete refresh of the fungene site. With the new release comes a visual refresh along with a revamped release pipeline for handling the ever increasing number of sequences in the NCBI Non-redundant protein database. Fungene 2.0 can be accessed at http://fungene.cme.msu.edu

RDP Classifier 2.1 released

RDP Classifier 2.1 is freely available from sourceforge. The hierarchy model is updated to training set No. 5. The command line Classifier now offers three different output formats based upon users' requests. And a new command line tool to compare two libraries (LibCompare) is also included in the package.


RDP 10, Update 18 released, Hierarchy model used by RDP updated

RDP Release 10, Update 18 has been released. Release 10.18 contains 1,358,426 aligned 16S rRNA sequences. The hierarchy model used by RDP Classifier has been updated to training set No. 5. 101 taxa were removed and 544 taxa were added to the new hierarchy. About 0.9% public RDP sequences changed phyla. About 9.6% of sequences were classified to greater taxonomic depth in the new release, while about 9.1% were classified with confidence at lesser levels.

User sequences alignment problem

RDP 10, Update 1 BETA released

RDP Release 10 BETA has been made available. RDPX (RDP Release 10) provides an improved alignment for Bacteria, and a new alignment for Archaea. For more information on this release, please see the RDP Release 10 release notes.

This Beta release of RDPX is a work-in-progress. Some website functionality and documentation may be missing. The RDP9 website is still available and will continue to be updated until RDPX is ready for final release.

RDP Release 9, Update 59 is now available. Release 9.59 contains 489,840 aligned 16S rRNA sequences. This release includes a beta version of the new Taxomatic visualization tool. This tool displays a heatmap representation of distance matrices It helps spot errors in the underlying taxonomy. Users can scroll in all dimensions, use low zoom to examine large set, and high zoom to examine individual sequences. More Taxomatic help available.

Update 53 released

RDP Release 9, Update 53 is now available. Release 9.53 contains 409,692 aligned 16S rRNA sequences. The hierarchy model used by RDP Classifier has been updated to TOBA Release 7.7 (The Taxonomic Outline of Bacteria and Archaea), with modifications for well-defined lineages with few cultivated members, such as Acidobacteria, Verrucomicrobia and OP11. Nine taxa were removed and 305 taxa were added to the new hierarchy. About 9% of sequences were classified to greater taxonomic depth in the new release, while about 8% were classified with confidence at lesser levels. About 3.6% of sequences changed classification: 595 (0.15%) public RDP sequences changed phyla.

Internet Explorer problem fixed

[Update]: This problem has been fixed.
Some users are experiencing a problem logging into their myRDP accounts when using Internet Explorer. We're working on the problem and hope to have a solution soon. In the meantime, FireFox and other browsers appear to be unaffected.


Update 51 released

RDP Release 9, Update 51 is now available. Release 9.51 contains 380,520 aligned 16S rRNA sequences. It's now possible to find sequences from completed genomes by searching with the GenBank Project ID. For example, to find Aquifex aeolicus VF5 (Project ID 215), use the search term "PROID:215" in the Hierarchy Browser or directly link to url: http://rdp.cme.msu.edu/search?searchStr=PROID:215. To obtain all the sequences from the completed genomes, use the search term "genomeproject".

RDP Release 9, Update 42 is now available. Release 9.42 contains 262,030 aligned 16S rRNA sequences. A new analysis tool, Tree Builder to create a phylogenetic tree, is released. Some video tutorials are available to the user. Several RDP analysis services have been modified to provide extra features.
When used with myRDP and/or public RDP sequences, Seqmatch reports the standard pairwise percent identity. Classifier uses the stored classification results to more rapidly display results in a taxonomic hierarchy representation.
Selected RDP sequence ids (both public and myRDP) in the sequence cart can be saved and retrieved from Hierarchy Browser.
An alignment mask pseudo-sequence that can be used to ‘mask out’ unalignable variable regions, and a base-pair structure pseudo-sequence are available for download from myRDP.


Introducing simple chromatograms upload and research buddies to myRDP

Upload chromatograms to your myRDP Pipeline is made easier than before. Now you can load raw sequencer data without defining well mapping. You can also grant research buddies permission to access your data saved in myRDP. In addtion to three existing data filters, quality filter can be applied to view only good quality sequences. Sequences were flagged as low quality using Pintail. Read more quality test detail.

RDP Release 9, Update 38 is now available. Release 9.38 contains 210,976 aligned 16S rRNA sequences. The hierarchy model used by RDP Classifier has been updated to release 6.0 of Bergey's Manual of Systematic Bacteriology. The newly trained Classifier allows classification of both bacterial and archaeal 16S rRNA sequences (previous versions provided only bacterial 16S rRNA sequences classification).


Batch retrieval by GenBank accession numbers now available

RDP sequences can be retrieved by uploading a file with a list of Genbank accession numbers to the RDP Hierarchy Browser. While in the Hierarchy Browser (must hit Browse button in opening page), click the seq cart menu item in the upper right and scroll down the page for the "Retrieve an existing file to current session" area. Be sure to make the Genbank ACCN selection. Visit Hierarchy Browser Help for more info.

Distance Matrix download and search by range now available

RNA distance matrix in DNADist format can now be downloaded from the RDP Hierarchy Browser. Uncorrected and Jukes Cantor distance correction are the current options available.

Range Queries allow one to match documents whose field(s) values are between the lower and upper bound specified by the Range Query. To find the records with accno numbers between AF068801 and AF068807 use the range search: ACC:[AF068801 TO AF068807]. Searches with different fields can be combined in one query such as ACC:[DQ179017 TO DQ179020] OR ID:[S000481300 TO S000481500]. For more information, see our Search help.

Important annotation fixes to Update 32

Genbank formatted files downloaded from the RDP between 10/7 (Friday) - 10/10 (Monday) may have corrupt publication annotation. Anyone who is relying upon publication information obtained during that time should re-download the information. The problem only effects publication information obtained from the website during that period - sequence data and other annotation was not effected.

RDP Release 9, Update 31 is now available. Release 9.31 contains 177,880 aligned 16S rRNA sequences. A brand new "Sequence Cart" feature is being introduced with this Release. The Sequence Cart can be used to save and retrieve your sequence queries and/or matches from session to session. This release also includes a faster Search function, targeting your results in a more efficient manner.

Barring any unforeseen service interruptions during MSU's Power Plant electrical generator upgrades, the RDP websites should be available through the holiday weekend. The generator cut-in will begin at 5 p.m. on Friday, September 2, and should be completed for the start of classes Tuesday morning, September 6.


SIMO uses RDP's Sequence Match tool in their RDPQuery application

The Sapelo Island Microbial Observatory (SIMO) has recently launched a java application for retrieving taxonomic identifications for up to 500 sequences of 16S rRNA prokaryotic genes. The RDPQuery application utilizes RDP's Sequence Match tool to find the RDP sequence with the highest similarity and then retrieves classification information.

Survey concerning sequence-associated information for environmental datasets at the DOE JGI

The DOE Joint Genome Institute is soliciting feedback for a minimum set of sequence-associated information fields to be used with environmental datasets. The survey will will be used to help make recommendations to the International Nucleotide Sequence Database Collaboration for future sequence record modifiers. An improved version of PRIMROSE is available from Kevin Ashelford at the Cardiff School of Biosciences. PRIMROSE is now available on more platforms, and has an improved interface and flexibility.

In addition, Kevin has released a new tool, Pintail, useful for identifying 16S rDNA chimeras and other sequencing anomalies.

New Sequence Match and Probe Match Tools released

4,504 new sequences have been added to the RDP Preview Release. The Preview Release now contains 101,632 aligned 16S rRNA sequences.

Two new tools have been added to the Preview Release. Sequence Match has been rewritten with improved functionality and a new look. Probe Match has also joined the roster of Preview Release tools.


Conserved Gene Alignments available

The conserved gene and protein alignments from the recent paper "Identification and phylogenetic sorting of bacterial lineages with universally conserved genes and proteins" [Santos, S.R. & H. Ochman (2004) Environmental Microbiology 7:754-759] have been provided to the RDP by Howard Ochman. Each alignment can be downloaded in both fasta and nexus formats from our resources page.

Taxonomy Browser

An original data analysis tool for visualizing the taxonomic relationships among the prokaryotes. The relationships are based on the evolutionary distances between the organisms, as measured using the small subunit ribosomal RNA (SSU rRNA) molecule.

February update of the preview release out

The February update of the Preview Release contains an additional 4,953 sequences, bringing the total to 92,813 16S rRNA sequences.

With this release, the Sequence Match program has reached a limit on the number of sequences it can search. Consequently, the dataset Sequence Match searches does not include recently added sequences. Sequence Match will be updated soon to allow for larger RDP databases, run faster, and have an improved interface.


New Chimera Detection Program, Bellerophon, released by Phil Hugenholtz and Thomas Huber

Phil Hugenholtz and Thomas Huber have released a new chimera detection program, Bellerophon, which is available at http://foo.maths.uq.edu.au/~huber/bellerophon.pl. Consider using it in addition to the RDP's Chimera Check. Bellerophon is especially useful when you have a group of sequences likely to contain both chimeras and their parent sequences.

It uses the RDP datasets to identify phylogenetically discriminating 16S rRNA probes and primers. PRIMROSE is a stand-alone pc program and comes with a thorough tutorial. Many of our users have asked for probe design help. Please let us know if PRIMROSE meets your needs.
